when two or more atoms combine a molecule is formed. A molecule can be further broken down into atoms, an atom is made up of protons, electrons and neutrons while a molecule is made up of atoms. In a molecule if the atoms are same, it is homoatomic if not it is heteroatomic.

Atoms are the smallest particle  of a substance.
and molecules are formed when two atoms join with other  similiar or different atoms.
And let me tell u one thing more of molecules and that is the smallest unit of a compound is a molecule.
